Eyes Wide Shut - I know it's a strange choice, but in terms of atmosphere and suspense it's his best.
Honorable mention - Clockwork Orange, Full Metal Jacket, Shining and Barry Lyndon -

Clockwork Orange has been on my watch list for years. -

Eyes Wide Shut...very underrated imo. I enjoy watching films that can be studied, analyzed and where new clues can be picked up that give a film more meaning with each viewing, Eyes Wide Shut and Vanilla Sky are two of the best examples of that. Also it has one of the longest shoots in film history, something like 400 days.
Clockwork Orange might have been good for its time, but I wasn't feeling it, honestly I think it's a bit overrated. Fullmetal Jacket started off really strong but then tapered off.

Those are his GOAT movies. I liked Eyes Wide Shut but it was really out there, Even though he died when it dropped, it didn't get the credit it deserved and was actually slept on, more people now understand it was one of his masterpiece's. -
